Harajuku

Harajuku is awesome for shopping - everything from designer shops (Luis Vitton,etc) to cheap vintage stores, record shops + art shops.
Someone's already recommended Tekeshita-dori, which is well worth a visit for all the crazy fashions, but check out the sidestreets further down, across the road, look for the big "HARAJUKU ST" signs. Some fantastic purchases made there :)

About Mont.Fuji

If you plan all the way up to Fuji-san, it is really helpful to take a light with you (even if you do it by day). Believe me, we went down after 7pm with no light. It was terrible and took us double time.

Ueno Zoo

Ueno Zoo is nice and quiet on weekdays, and strolling through the surrounding park is absolutely lovely. 600YEN is really good value for the zoo.

It's a great way to spend a lazy afternoon.

Want to try Fugu (blowfish)?

Went to a really nice restaurant and ate a Fugu course. Scary at first but really worthwhile.
Cost 8,000YEN for the course including 2 beers and was full afterwords.

It is a bit hard to find. It's at the end of the alleyway. Look for the Fugu Fish picture (drawing) up top of the front of their window. Taiga Restaurant is not clearly displayed.

Take the details with you as we got lost, just in case you want to ask a few people to find it.

Not going to say what it tastes like. You can find out for yourself. I would have it again.
